You forgot to change the wave positions, it sounds like. If two instruments will play at the same time, then you have to give them different wave positions.
That is how the FDS hardware was designed, it doesn't go higher. One work-around you can try is to use two shorter (32 steps) waves, which will make it go one octave higher.
You might also want to check out some music from games that was designed for these systems, to get an idea of how it sounds like before actually using it yourself. You can find that here:
okay, i tried to recreate it. this time, i opened the fti with dmc samples, played every single one, after that none of these could play again. then i tried editing one of them. famitracker crashed. i used the official build now.
There's a slight bug which seems to appear after using the WAV export option. What happens is that if you export the song and then go back to the tracker, when you try to insert notes, no sound is produced, although the notes themselves are inserted.
You have to play the song again in order to have any sound back. This is tested in the 2A03 channels and the bug is also present in 0.4.3 beta 2.

I have the same bug in Qt FamiTracker. That gives me both a smile and a frown. It happened on a 2A03-only song but when I tried it on a VRC7 song the expansion channels still work after the WAV export.
EDIT: Which means this bug has been there since at least 0.4.1.
Can I just ask what all these custom compilations and patches and shit are since I'm sort of sitting clueless with the 0.4.2 release
FamiTracker is open-source, so basically anyone with enough programming knowledge can build their own, custom versions of it. There are many of those posted around here, most notably the build that removes the N163 multiplexer hiss, another one which enables the unsupported SunSoft 5B expansion and the NSF Importer tool, based on different versions of FamiTracker.
It's as simple as that, just that you can't really have much support here in case you have a problem with a custom version, because only the official builds (the ones that jsr posts) are supported by him.
The source code is provided with every stable version that comes out so if you know how to program (in C++ I think) you can make your own version of FamiTracker.
