I can't, for the life of me, figure out how to export NSFs with multiple tracks in Beta 3.6. I hate to bring such a rudimentary problem to the forums, but the wiki doesn't seem to have anything on it either. Or I just didn't find what I needed to find on the wiki, if it's there.

Create any FTM with multiple tracks and simply export an NSF.

To add songs to an FTM, go to [Module] --> [Module Properties] --> [Add].
