Hi!
Please check
THIS
tune from Kunio Kun Nekketsu Soccer, I was trying to recreate that strange squares sound that resembles to a flute at the beginning, but I can't.
Some clues?

Well, the square channels are played at a higher pitch than normal (maybe on the 4th octave) & use a lot of pitch bending (either using 4xx or Pxy).
It also sounds like the lead square's duty cycle is at 50%, while the supporting square's is at 25% (for the intro only).
If you're unsure, you could always use the NSF Importer to have a look at the original NSF.

It's just thirds with 50% and the pulse2 has a drum for the first 3 frames for most notes.

Hmm interesting, judging by that image alone I'd say it's just an ordinary two-channel phasing effect.
