I created NSF file.

I listened the NSF on NSF Live.

Then, square channel 1 was only playing on the left channel,

and channel 2 was only the right channel.

Why?

Is that naturally?

Some NSF players allow for stereo panning of the individual NES channels. However, the real NES cannot do this, it will play in mono only.

You can disable this feature in most players. I suggest you check your player settings.

EDIT: In NSFLive navigate to Settings/Sound. Uncheck "Enable stereo".

Real NES has mono output indeed, but the 2A03 chip has two separate outputs for squares and triangle/bass/DPCM channels, so it's possible to make HW mod with some 'stereo' separation. I did this in mid of 1990s, and heard that many people did similar mods too. This type of 'stereo' isn't supported in any emulator, though.
